ReferencePoints lets you do that. You get the full functionality of Adobe's Acrobat Reader Browser Control combined with a notepad where you can take notes as you go. Your notes are held in a separate file from the PDF you're reading and in a neutral XML format, so you'll always be able to get access to them. When you revisit the same PDF file at a later date, you'll be able to recover your ReferencePoints.
