HAPedit Description

HapEdit is an instrument that's been specially built in order to help the user assess the accuracy of haplotype assembly. This is done using the next-generation sequencing technologies. HapEdit is a tool that was created with the help of the Java programming language and can run on multiple platforms. Main features: Instead of a haploid consensus sequence, haplotype segments are displayed at the top of the Haplotype Assembly Window. A quality score that assesses the accuracy for assembled haplotype segments is shown below the haplotype segments. A read name is colored, reflecting the sequencing technology used for the read. Base-calls are differentially colored according to their quality scores. This facilitates a user to find low-quality base-calls. By double-clicking a specific region in the Assembly Navigation Window, a user can see the detailed view the region that is displayed in the Haplotype Assembly Window. Misassembled haplotype segments can be broken into pieces. The connection of haplotype segments that is confirmed by supplemental data is enabled by simple mouse operations. The composition rates of sequencing technologies are analyzed and displayed in bar charts. Similarly, the sequence and clone coverage are also summarized in pie charts.
